In 2013, Harmon began creating an animated show with Justin Roiland. The two were later hired by Adult Swim, to create a 30-minute animated pilot and this marked the beginning of Rick and Morty in 2013. The show became a success, leading to the creation of more seasons with its third part concluded in 2017. In addition to being the co-creator of the show, Harmon voiced the recurring character of Bird Person.

Harmon was married to actress and comedian Erin McGathy. The two were engaged in 2013 and got married in 2014 in a glamorous romantic event at the Natural History Museum in Los Angeles. McGathy who was born in Japan in 1985 worked with her former husband in some of his projects, including being a steady guest in Harmontown. However, the pair split up in 2015, just a year after their wedding.

Dan opened up to his podcast audience about his divorce but missed stating what actually led to the divorce. For this reason, a lot of his fans thought it was just a mere publicity stunt, given that the marriage was still in its infancy when it ended. It later turned out to be true.
